Putative Protein Interactome Database

چکیده
Following the completion of full genome sequences for several model organisms, protein interaction networks of some viral, prokaryotic and eukaryotic species have been established gradually. Many studies have already elucidated that the functional related proteins of different species were regulated in similar mechanism. In last decade, most of the protein interactions existed in yeast (S. cerevisiae), but few in other species. Via the strategies based on evolutionary conserved regions among living organisms, we could discover the interlogs between yeast and target organisms. In the same way, the paralogs existing in yeast also can provide clues to predict those may interact with others and to construct a comprehensive interaction map. The proteome of those organisms were used as alignment templates to identify novel genes in different species. Many studies also elucidate that the functional related proteins of different species were regulated in similar mechanism. This suggested the study strategies are feasible based on evolutionary conserved regions among living organisms, including yeast, worm, fly and human, etc. Accumulated sequences of genome projects will led us to extend our interests in uncovering interactomes in a comparative manner.

Computational Discovery of Putative Leads for Drug Repositioning through Drug-Target Interaction Prediction
De novo experimental drug discovery is an expensive and time-consuming task. It requires the identification of drug-target interactions (DTIs) towards targets of biological interest, either to inhibit or enhance a specific molecular function. Dedicated computational models for protein simulation and DTI prediction are crucial for speed and to reduce the costs associated with DTI identification....
متن کاملPOINT: a database for the prediction of protein-protein interactions based on the orthologous interactome
One possible path towards understanding the biological function of a target protein is through the discovery of how it interfaces within protein-protein interaction networks. The goal of this study was to create a virtual protein-protein interaction model using the concepts of orthologous conservation (or interologs) to elucidate the interacting networks of a particular target protein. POINT (t...
متن کاملGlobal characterization of Arabidopsis protein interactome
The network of all protein-protein interactions (PPIs) in an organism, named as the interactome, is a powerful tool for understanding biological processes as an integrated system. Studies in several model species indicate that interactomes exhibit some unique features, such as the scale-free topology and the correlations with genomic information. Here we constructed an Arabidopsis interactome c...
متن کاملINstruct: a database of high-quality 3D structurally resolved protein interactome networks
UNLABELLED INstruct is a database of high-quality, 3D, structurally resolved protein interactome networks in human and six model organisms. INstruct combines the scale of available high-quality binary protein interaction data with the specificity of atomic-resolution structural information derived from co-crystal evidence using a tested interaction interface inference method. Its web interface ...
متن کاملIdentification of specific gene expression after exposure to low dose ionizing radiation revealed through integrative analysis of cDNA microarray data and the interactome
Background: Accumulating reports suggest that the biological effects of low- and high- dose ionizing radiation (LDIR and HDIR) are qualitatively different and might cause different effects in human skin. Materials and Methods: To better understand the potential risks of LDIR, we analyzed three cDNA microarray datasets from the Gene Expression Omnibus database. Results: A pathway analysis showed...
متن کاملmentha: the interactome browser
Motivations Protein interaction databases archive proteinprotein interaction (PPI) information from published articles. However, no database alone has sufficient literature coverage to offer a complete resource to investigate “the interactome”. We have developed mentha, a new resource that addresses this problem. mentha archives evidence about PPI in the human proteome evidence collected from d...
